I've addressed this in BiocCheck 1.1.4. I just missed the build system cutoff for tonight's builds so this will be available on Sunday via biocLite().
2) Re. the checks for coding style: it would be convenient if there was an option (perhaps disabled by default, perhaps not) which lists the offending files for each "issue".
