On Windows if you use Rcmd.bat from http://batchfiles.googlecode.com to do your builds and installs then you don't have to set any environment variables for R. Its a self contained batch file that automatically finds what it needs using the registry where possible and assuming standard locations otherwise. Just use Rcmd.bat in place of Rcmd.exe .
