Not sure if you are teaching to majors or non-majors.  At a fairly
elementary level, Dick DeVaux of Williams College has been working on a book
titled something like "Experimental Designs in the Real World".  He had been
making draft of some chapters available on his web site.

I've also found Kuehl's "Statistical Principles of Research Design and
Analysis" to be quite good.

For S/R, the "white book" (Statistical Models in S) has one or two chapters
that are relevant.
