georeferencing image from scratch
Thank both of you Dominik and Lo?c alignExtent() did the job after regressing the wright points vs bad points and predicting a new correct extent. After setting the new extent, the points match correctly known features of the image. I would give a try to gdalwarp to add GCPs to the dataset.
